This is not entirely my opinion, but based on what I've found, the best answer I can give you is that crosses can repel vampires because they refuse to believe in the religion of crosses.
- It depends on the mythos of the vampires in question. Traditionally, vampires are repelled or pained by the sight of a cross due to vampires both metaphorically representing a godless state and beliefs between Catholicism and Protestant Christian beliefs. Depending on the setting, however, some vampires are not due to a different historical relationship with religion, such as the vampires in the Underworld films or Helsing manga series.
